CLONING - PCR STRATEGY - OPTIMISING PCR - EMBL Cloning. The success or failure of PCR depends on many factors: Primer concentration. The concentration of each primer should be between 0.1 and 0.5 µM. For most applications 0.2 µ M produces satisfactory results. Too high primer concentrations increase the chance of mispriming, which results in nonspecific PCR products. PAL2NAL - EMBL
PAL2NAL is a program that converts a multiple sequence alignment of proteins and the corresponding DNA (or mRNA) sequences into a codon alignment. The program automatically assigns the corresponding codon sequence even if the input DNA sequence has mismatches with the input protein sequence, or contains UTRs, polyA tails. Select your default SMART mode. You can use SMART in two different modes: normal or genomic. The main difference is in the underlying protein database used.In Normal SMART, the database contains Swiss-Prot, SP-TrEMBL and stable Ensembl proteomes. In Genomic SMART, only the proteomes of completely sequenced genomes are used; Ensembl for metazoans and Swiss-Prot for the rest. ITOL: INTERACTIVE TREE OF LIFE Welcome to iTOL. v6. Interactive Tree Of Life is an online tool for the display, annotation and management of phylogenetic and other trees. Manage and visualize your trees directly in the browser, and annotate them with various datasets. Tree annotation made easy. Annotate your trees directly from Microsoft Excel or Google Sheets, oruse the
PROTEIN EXPRESSION AND PURIFICATION CORE FACILITY The expression strategy consists of the following two sets of experiments: 1. The expression of a protein in a basic E. coli host strain from a variety vectors with different tags and/or fusion partners. Our first screen is to express a protein in BL21 (DE3) from modified pET-vectors with the following a selection of tags and fusionpartners: Tag.

CLONING - PCR STRATEGY - PRIMER DESIGN - EMBL Cloning. The gene of interest usually has to be amplified from genomic or vector DNA by PCR (polymerase chain reaction) before it can be cloned into an expression vector. The first step is the design of the necessary primers. Primer sequence. Especially the 3'-end of the primer molecule is critical for the specificity and sensitivity ofPCR.

PROTEIN PURIFICATION Protein Purification. In the cell there is competition between foldoing and aggregations. In a many cases and in several host systems, recombinant proteins accumulate intracellularly in insoluble aggregates. The proteins in these so-called inclusion bodies are mostly inactive and denatured. In addition, dimers and multimers maybe present.

IPATH 3: INTERACTIVE PATHWAYS EXPLORER Interactive Pathways Explorer (iPath) is a web-based tool for the visualization, analysis and customization of various pathway maps. iPath provides extensive map customization and data mapping capablities. Colors, width and opacity of any map element can be changed using various types of data (for example KEGG KOs, COGs or ECnumbers).
ITOL: LOGIN
iTOL user account login. If you are using iTOL to display and annotate your own trees, you can create an iTOL account. It will allow you to access your trees from any browser, organize them into workspaces and projects and easily manage datasets and other tree features.PTMCODE 2: HOME
Known and predicted PTM functional associations: PTMCode is a resource of known and predicted functional associations between protein post-translational modifications (PTMs) within and between interacting proteins. It currently contains 316,546 modified sites from 69 different PTM types which are also propagated through ortholgs between 19 different eukaryotic species. STRING: FUNCTIONAL PROTEIN ASSOCIATION NETWORKS STRING is a database of known and predicted protein interactions. STRING quantitatively integrates interaction data from these sources for a large number of organisms, and transfers information between these organisms where applicable. The database currently covers 5'214'234 proteins from 1133 organisms. please enter your protein ofinterest
